It's not possible to remove or hide the built-in software like Face Raiders or Safety Warning at all. 3DSWare can be deleted, but not hidden. If you delete it, you'll have to re-download it. For DSiWare, you can move it to your SD card.
You can delete it without problems, I did it once (I deleted the content under Extra Data and DLC) and you don't lose anything other than your progress at the Plaza (Miis, progress at the games, unlocked stuff, etc). You'll have to redownload the update if you ever want to use it again though.

You can delete your save data by pressing and holding a+b+x+y simultaneously after starting the software, when the Mario Kart 7 logo is displayed. Once deleted, save data cannot be recovered, so please be careful.
If you previously formatted your Nintendo 3DS family system and are redownloading content that was purchased while you had a Nintendo Network ID associated with your system, that ID must be relinked to your Nintendo 3DS family system. Once deleted, Nintendo eShop purchases can be redownloaded at no cost.
You can delete saved data. According to the in-game manual you have to "Press up on the D-pad + B + X simultaneously from the title screen" in order to erase your data.

How to Create a New Folder
- From the HOME Menu, tap an empty icon.
- Select Create Folder to add a new folder icon.
- Select Settings, then Rename.
- With the onscreen keyboard, tap the back arrow to delete the default name.
- Type in the desired name for your folder and select OK.

The system can be left on the charging cradle while not in use to ensure that the system is fully charged. Leaving the system on its charging cradle, plugged in directly overnight, or past the point where the battery is fully charged will not cause harm to the battery.
There is no harm in keeping the 3DS in sleep mode/streetpass mode. On the other hand, closing the 3DS while a game or other software is running or something is downloading is different than normal sleep mode. This will use more power than normal sleep mode. Still, there is no real harm in doing this.

Actually, the 3DS charger (which is the same one used by every DS family system since the DSi) will not work with the Wii U GamePad.
The orange light only turns on while your system is plugged in, and will only turn off once the system is fully charged. In short, if your 3DS is plugged in, and you see an orange light, it's NOT fully charged. If your 3DS is plugged in, and you DO NOT see an orange light, it IS fully charged.
